Since you have a sunroof we don't really like to recommend resting a roof cargo bag directly on your roof. So instead your best option would be a roof cargo basket attached to your roof rack so that you can attach a bag like the Rightline part # RL100S50 to it.

Adding anything to the roof of a vehicle is going to increase the drag and therefore the wind noise. There really isn't a way to avoid this.

You are correct, The Thule cargo bag, # TH869, is 40 inches long and the bar spread for Rola roof racks on your 2006 Toyota Prius are closer to 26 inches apart on center. You could still use both but part of the bag would ride on top of the bars and it is not an ideal situation.
